Root means no subfolders. So on your Quest you have to create a folder named "C64" NOT in any subfolder. That's what root means. On the very top of the folder hierarchy. Then you put your .D64 files in that. And, as is explained in the instructions, they will spawn as floppies in the disk caddy on the desk when you start up the app.
